Let me say this: Not all Master Balls have Legendary Pokemon in it. I know that many people uses it on Legendaries, but it is weird.
Let me try and say Professor Oak's story:
"It all started in Johto. I was on a vacation there to see Professor Elm, when I noticed a Sunflora. I wanted to use it as a starter, but my Pokeballs failed everytime, so I used my one and only Master Ball on it"
